I can't seem to figure this one out. When I first start PS, my mouse works correctly, it clicks where it points. However, after I do a couple things or switch applications, the mouse thinks that it is below where the mouse cursor is. It's really weird and I have no idea how to fix it. Anyone have any idea?

look into trashing your prefrences for photoshop, try a google search

Correction...

It is still doing it, I restarted, did some stuff, then the next time I started it up it did it again

I had similar problems with an old mouse, only thing that was wrong was it was dirty throwing the tracking off what kind of mouse and system are you using?

It's one of those small Logitech notebook mice. It's less than a year old, so it could be dirty. I am using OS X 10.5.7 or whatever the latest version is.
