Hi,
I'll be brief: I design a transparent-background logo in photoshop and when I upload it to a website I'm making (in fact, I can kind of see it in the preview when I'm saving the image) the edges get all rough/pixelated. It's kind of like how a video game looks without anti-aliasing on. How can I avoid this?
I'd really appreciate any help I could get.

Check what format you are saving it as in the 'save for web' dialog.
GIF will be rough.
PNG has much better edges however file sizes are larger & problems with browser support.
GIF edges can be helped using the transparency dither and dither settings in general in the menu highlighted below. (Save for Web)
If you can give the logo the same background it would have on the webpage you don't need it to be transparent. You will have the appearance it is.
